Sea Freight Mombasa: Port Clearance and Shipping Guide

Sea Freight to Mombasa: The Full Cost and Clearance Picture
Sea freight to Mombasa is the most cost-effective way to import larger volumes from China and the UK. A full 40ft container from China arrives in about 30 to 40 days door to door. From the UK, sea freight takes about 45 days. But the ocean leg is only half the journey. The other half is Mombasa port clearance, and that is where many importers discover that their cheap freight rate was only a fraction of the landed cost.
This guide covers the Mombasa port clearance process in detail, current sea freight rates with worked examples, LCL versus FCL decision points, ICD transfer, demurrage charges, and how to avoid the delays that turn a cheap freight rate into an expensive landed cost.
How Long Does Sea Freight Take to Mombasa
- China to Mombasa sea freight: 30 to 40 days door to door
- UK to Mombasa sea freight: 45 days door to door
The timeline includes origin collection, export clearance, the ocean leg, Kenyan clearance, and final delivery. Weather, port congestion, and customs queries can add variability, which is why we quote ranges rather than fixed dates.
Typical schedule for a China to Kenya LCL shipment
- Day 1 to 3: Supplier collection and consolidation at origin warehouse in China
- Day 4 to 5: Export clearance in China and loading into shared container
- Day 6 to 35: Ocean freight from Shanghai or Shenzhen to Mombasa
- Day 36 to 38: Vessel berthing, offloading, and manifest processing at Mombasa
- Day 39 to 41: Customs entry lodgement, assessment, and duty payment
- Day 42 to 44: ICD transfer and de-consolidation for LCL cargo
- Day 45 to 47: Inland transport to Nairobi or your door
Total: 45 to 47 days from supplier pickup to delivery in Nairobi. Delays at any stage push this out, which is why pre-alert review before departure matters.
What Are Current Sea Freight Rates to Mombasa
LCL (less than container load)
LCL means your cargo shares a container with other importers and you pay only for the volume you use.
- KES 62,000 per CBM for general goods
- KES 66,000 per CBM for dangerous or sensitive goods
- Minimum charge: 0.20 CBM (KES 12,000)
A pallet measuring 1.2 x 1.0 x 1.5 metres occupies 1.8 CBM, which costs KES 111,600 for general goods. A smaller shipment of 0.25 CBM costs KES 15,500 plus the minimum charge adjustment.
FCL (full container load)
FCL gives you exclusive use of the container. Rates vary by origin, season, and container size:
- 20ft container: approximately KES 350,000 to KES 500,000 from China, depending on the season and port of loading
- 40ft container: approximately KES 550,000 to KES 800,000 from China
- UK to Mombasa FCL: rates vary significantly by UK port and shipping line
FCL makes economic sense when your shipment volume exceeds approximately 12 to 14 CBM. Below that, LCL is usually cheaper even with the per-CBM premium.
Worked example: 3 CBM of furniture from China
A shipment of 3 CBM of assembled furniture components from Guangzhou to Nairobi:
- Sea freight LCL: 3 CBM x KES 62,000 = KES 186,000
- Export handling in China: KES 15,000
- Kenyan clearance (duty estimate at 25% on declared value of KES 400,000): KES 100,000
- VAT (16% on duty-paid value): KES 79,200
- IDF fee (3.5%): KES 14,000
- Clearing agent and port handling: KES 20,000
- ICD transfer and de-consolidation: KES 15,000
- Inland delivery to Nairobi: KES 25,000
- Total landed cost: approximately KES 459,200 before profit margin
This is why the freight rate is only the starting point. The full landed picture includes every charge from origin to your door.
The Mombasa Port Clearance Process
- Vessel berths and manifest is received by KRA. The shipping line sends the manifest listing every consignment on board: shipper, consignee, cargo description, weight, volume, and container number.
- Entry lodgement: clearing agent submits the customs entry through KRA's iCMS portal. With pre-alerted documents, this can happen while the vessel is still at sea.
- Assessment and payment: KRA computes duty based on declared value and HS code. Payment must be made before release. With funds ready, payment goes out the same day.
- Release: cargo is released for collection. For containerised cargo, the container is moved from the berth or yard to the ICD or to the consignee's nominated transporter.
- ICD transfer: for LCL shipments and some FCL shipments, cargo moves to the Inland Container Depot for de-consolidation.
- De-consolidation and delivery: for LCL, cargo is separated and delivered to your door.
What Is Demurrage and How to Avoid It
Demurrage is a daily charge applied after the free storage period expires. At Mombasa, free days are limited and vary by terminal and cargo type.
Mombasa demurrage structure
- First 4 to 7 days: free storage for most cargo types
- Days 8 to 14: demurrage at approximately KES 500 to KES 1,000 per CBM per day
- Days 15 to 21: demurrage increases to KES 1,000 to KES 2,000 per CBM per day
- Beyond 21 days: cargo may be sold or destroyed by KPA
For a 5 CBM LCL shipment stuck for 10 days, demurrage charges can reach KES 25,000 to KES 50,000. This is how a document error that should have been caught before departure becomes a four-figure bill.
How to avoid demurrage
- Pre-alert your clearing agent with complete documents before the vessel sails
- Ensure the commercial invoice, packing list, and HS codes match the entry exactly
- Have duty funds available on the day of assessment
- Respond to KRA queries within 24 hours
ICD Transfer: What You Need to Know
After clearance at Mombasa port, containerised cargo moves to the Inland Container Depot (ICD) for de-consolidation or final customs processing. Under the revised 2026 consolidated cargo framework, the ICD-to-Bomaline charge has been reduced from KES 58,000 to KES 10,000 per container, representing an approximately 83% reduction.
The ICD transfer is part of the standard clearance flow for: - All LCL shipments that are not being collected directly from the port - FCL shipments destined for Nairobi or inland delivery - Cargo requiring additional customs processing at the ICD
From the ICD, cargo is either collected by the importer or delivered to the final destination. The ICD transfer typically takes 1 to 3 business days.
